Server access: The way you access your host server differs in Windows and Linux hosting. While FTP access (transferring files from hard drive to host server using the File Transfer Protocol) to your files is possible on both Windows and Linux, if you want Telnet or SSH access (accessing files directly on the web server without transferring to or from hard drive) then you can get that only on Linux hosting. Although it is possible to set up telnet access for your files on Windows OS, not many hosting companies allow or offer it. Stability and performance: It has often been seen that if there are a high number of processes running at the same time, then Linux handles such processes much better than Windows does. In other words, the stability of Windows seems to decrease more than the stability of Linux when multiple processes run together. Thus, while Linux may be able to get more from the server, it is also seen that the performance of a server has more to do with the expertise of its administrator and not so much with the kind of operating system used.

Security: The common belief is that Windows servers are not as secure as Linux servers, mainly because the large number of users using windows operating systems. While that is often seen as the case, the security of the server also depends on your web hosting company and not just on the OS used.
